I spent a week in Malaga last fall. Very nice town with a nice, old city
centre. Connections to Gibraltar by bus was very easy (about 2 hours) or
plenty of rental cars are available. Malaga is easily accessible by air or
rail.

First question: how long do you have? You can take the train between all
the places you mention with no problem, but if you're time is limited
you may want to see fewer places.
Good idea, IMHO, to avoid Costa del Sol. It's not Spain as I like Spain.
Small towns...Segovia, Toledo (fantastic, but it'll have day-tripping
tourists from Madrid), Trujillo (my favorite, but I don't know if you
can get there on a train), Vejer de la Frontera, which is not too far
from Gibralter, but may also have no train service. I'm a great fan of
the smaller towns and having seen Madrid, Cordoba, Granada and Seville
several times each, I'd skip all but Cordoba -- which I like a lot --
and Granada to see the Alhambra (and by the way, see it at night as well
as during the day).
I might suggest that you look at the Travelspain e-group -- a bunch of
lovers of Spain who have traveled and/or lived there and are more than
willing to share their experiences with you. (This is a shameless plug,
as I'm a co-moderator of the group). If you want, check it out at
